I just noticed this, at work I can't get into bush through the regular site, but I discovered I can use the IP Address login and it loads(huzzah!). However, my cookies seem to be getting used up everytime I login here, this computer does not automatically delete cookies, or never did before, is this a problem specific to the alternate login site? I attempted to check the wiki/manual, but that takes me through bushtarion.com, and I get access denied.

Cookies are assigned to a domain name (eg .bushtarion.com) - they aren't being assigned to the IP address. So accessing through the IP address while helping you get around some basic website blocks, won't help you on the cookie limit front - though in the not too distant future I intend to be removing the cookie limit altogether.
